P3Ds can be edited using Lucas' P3D Editor, which you can find on the tools page. Once you have that downloaded, you can then open it up and then drag the P3D of your choice into it. You can then edit the locators (which control where objects are placed) to your liking in whatever way you want.
You can then edit a mxl.mfk or a mxsdl.mfk to load these P3Ds, but the respective mission should already have those loaded.
