Loren Have you edited the RMS files accordingly then? If you haven't then your mod absolutely will cause problems even if they're not visible straightaway.

For reference, here's what happens when you change the length of a track without editing the RMS file accordingly. It will either crash or ask for CD 1 after playing the track 10 or so times.
