Not really a bug. If you've watched all episodes with the Time Machine, there is no seats in the front, there's only a long seat at the back which Fry, Prof, and Bender sit on. Because TSHAR vehicle mechanics have all occupants sat down, it makes more sense to have him sat on the seat, rather than sat on the floor behind the controls.
Not really sure how you'd fix the clipping upon exit glitch, other than forcing the spawn parameters to be further than where they are.
